In my previous post I stated that this PS2rd method works with most games which is both correct and incorrect because yes PS2rd will successfully launch said games but no the cheats will not work with many of them.
With this being the case I decided to play around with ffgriever's HDL modded CodeBreaker 9.2. I quickly realized that it was possible to a have the modded CB.ELF load uLE from mc0:/BOOT/BOOT.ELF and then have uLE load the game from cdfs:/. It works well and does not have any of the issues that PS2rd has (which makes me happy but also sad because PS2rd would have been a better solution being open source and much faster at loading).

I would love to have a patched CB.ELF that would load an ELF from cdfs:/ or one that would look for cdfs:/SYSTEM.CNF (but renamed to something like SYSTE1.CNF). This would simplify the whole process
